Hi there,
Which command did you run? Did you run CHKDSK?
And depending on your issue, your Windows 8.1 disk should be able to fix the issue, yes. (By replacing corrupted files) But do not run the Windows installation again, use the special "Repair" features that come with the disk.

Theoretically, it *should not* go away. But as a rule of thumb, you will want to make sure that in case it does happen (in my case, save files of several different games were wiped during such a repair), you have a backup.
So try saving at least your most important data somewhere, before doing this repair, to be safe.

Re: Replacing windows 8.1 File
Hi there,
Note that CHKDSK doesn't look for corrupted files, it checks your hard disk for bad sectors.
IF you decide to use it, use this command: chkdsk /F /R (This will also actually "repair" the bad sectors by marking them, so your OS won't use those sectors any more)
Don't think this applies to your situation though.
Anyway, how do you know that you have corrupted system files anyway? Do you get an error? If so, do you mind posting a screenshot of the error, and describe more about it. (E.g. When does/did it pop-up?)
