Ultimate Fix Questions

Most of my eps have been purchased except for a couple I'm pirating. For the ultimate fix, do I still need to do the fixes for the eps I bought? For example, I bought my base game. Do I need to replace the two things in the "Base Game" folder in the ultimate fix, or do I just replace the ones I pirated? Also, do I have to manually patch my game or can I just let it automatically do it through the launcher?
